The hosts reached stumps at 40-0 in their second innings to take a lead of 243 runs.
David Warner (23) and Joe Burns (16) were unbeaten at the close.
The Aussies had earlier bowled out the Black Caps for 251 and decided not to enforce the follow-on.
Nathan Lyon (5-68) and Pat Cummins (3-44) were the pick of the bowlers, while debutant batsman Glenn Phillips (52) top-scored for New Zealand.
